Call of Duty contains two CD's, so I make an image of both discs then mount the first and install. When it asks for the second disc, I alt+tab to DT and mount the second disc, correct?. Then I point the installation to the second discs virtual drive and allow it to continue the installation, yes?.

After I patch the game, will I encounter a problem playing online using DT?. Will Punkbuster realize I have DT and ban my CD-Key?.

No, only a modiefied exe or a blacklisted serial can cause such problems.
